this is disk brakes. if yours are loud in the rain, something's wrong. seriously, cleaning solved most of the problems. pads should be burned from time to time anyways as routine maintenance.

you said it can be and time, pedaling or not. this means that the pedals and bb are not the issue. as was already said, it's likely the hubs or brake. from my experience, it's more likely the brake....

check the rim. while not likely with a new bike, the rim may be concaved. this tends to happen with bikes that have been used to years as the pressure form the pads bends the actual braking surface...
