Ah, I had this with my mavics when I used yellow Swiss stop pads. Didn't need cleaning, just switched to Zipp cork pads and the residue was gone. So it's probably overheating (as mentioned above)

(Wheel and break pads were both brand new)

It's not a tight fit (might look like it on the picture). I've tried a different wheel and there's no rubbing. So does that mean that there's something wrong with the hub?
