The others can chime in, but my primitive understanding is that if you are running disc brakes (FUTURE!) the thru axles are much more rigid and able to handle the forces that are placed on the axle...

I think either way will be fine. Don't over-inflate them. You probably are looking at 80-ish PSI if running 25's, 75ish for 28's. Most common mistake is pumping up the "max" on tire. Agree 25F28R...
