Definitely go clipless. I hated those toe clip pedals when I first got the bike and that's what it came with. They are a accident waiting to happen IMO.

I can only say that I have had no problems wearing gym shorts over cycling shorts. Don't doubt its more comfortable sans the gym shorts, but I feel more comfortable with them on.
