While that's a tight clearance, it's not unusually so. Personally, I'd try another wheel and see if it's the frame that's flexing enough to cause it to touch, or the wheel. If you don't have a spare, you can likely ask a bike shop to let you borrow a beater wheel for a little bit to see what happens.
