Did you try replacing the pedals themselves? It's a longshot, but it seems you've looked into everything else.
I had one on my Fuji, it turned out to be the quick release on the rear wheels wasn't tight enough.
Hanldebras and stem are torqued to spec. Even used a torque wrench lol.
I actually did change the pedals, and the noise was still there.
I greased and oiled my rear skewer and clamped down a little harder and it seems to have quieted most of the noise down, but not all the way. I need to do the same for the front, hope that takes care of it.
