I believe it's an liability/insurance thing. They don't want pedestrians/cyclists getting hit by a car in the drive-through, so they have rules against serving pedestrians at the drivethru window.

I've always just taken my bike into the place. Rarely have I been kicked out or asked to take the bike outside.
