Most cycling "shoe covers" are what is called overshoes, which are really more meant to keep your feet warm in cold weather, not dry. Most are made out of neoprene, which is not a waterproof material. After a couple of minutes, they will get soaked. They are great for dry, cold weather though, keep your feet nice and toasty.
And yes, most overshoes are made specifically for cycling shoes, with cutouts for the cleats etc. But I don't see a reason you could not fit them over regular shoes. Just know that they will not keep your feet dry in a heavy rain.
