Ultegra 6700 shifting issues. Tried everything.

Shifting is noticeably better if you use the cable path behind the bars. If you notice, there are two possible cable paths for the RD housing. The one that most people use causes a pretty tight bend in the housing. If you use the one to the right/rear, there is less cable friction. I don't notice the cables under the bars, and in fact I kind of like the flatter section on the curves created by the cable under the tape.

The cable housing in your 6th picture appears to be in horrible shape. The plastic casing appears to be badly chipped up and the longitudinal strands are protruding from the plastic allowing individual strands to wedge themselves between the cable and the ferrule, creating all sorts of random shifting problems. I would suggest checking all the cut ends of you shifter housing for nice straight cuts with no protruding wires, or your problems may return sooner than you wish.

If that was a Shimano chain with the 10 speed set up, it was installed backwards, which will affect shift quality. Also the shift housing looked pretty rough as some of the others have said.

Wow! Good eye! This may very well have added to the shifting issues. I cannot say that it is the main cause though as the cable-pull from the shifter appears to be incorrect.
