I have my original service sheet for the RD-6400.
It says:
-front difference, 13 teeth or less
-total capacity (front difference plus rear difference) 28 teeth or less
-rear smallest, 12 teeth/rear largest, 28 teeth

with B-tension adjustment completely tightened.

It would appear the OP's range is OK with a 12-28 (16 difference) and 42-53 (11 difference) = 27 teeth.
Here is the sheet showing the B-tension adjustment and correct chain length.

I trust that will help. My daily commuter ride has this derailleur and it stills works perfectly, although the jockey wheels are getting a little torn up.

I am using the SRAM 850 chain on my 7 speed; the master link (Power Link) doesn't mean you may not have to remove some links to arrive at the right length. When new, you can install then by starting the Power Link then just stepping on the crank. Removal is easier with a plier-tool like the Park MLP-1, but they do loosen up with wear.

(ahem, I'm also guilty of occasionally misthreading the chain around the jockey wheels and getting it over the small tab. I check very carefully now.)

Update,

Took the chain off as suggested and wrapped around big cogs.
Took out one more link as many thought this was the issue.

Sure enough....it worked !!!!!!!
NO rubbing and RD is in same position as before !!!!

BUT...chain is making a little noise, like the chain is slightly rubbing up against metal.

The chain " lines up" right in the middle of the RD wheels.

The " B" screw looks like it is all the way backed out so it is not interfering with the chain. Looks about 3 mm long

I took a short video ( 10 seconds) but is not accepted here.

REALLY appreciate all the help

Noises are hard to troubleshoot on the internet. Assuming it's not the front derailleur cage, I think you will have to do some listening yourself. A bike stand really helps here.

WHAT gear combinations? FDER rub in BIG:BIG or SMALL:SMALL is NOT uncommon. Look at the chain angle through the FDER in the extreme positions.

B screw moves RDER back as it's screwed in to provide cog clearance. Normally, if going to a larger big cog, it has to be screwed in more. Without knowing how long the screw is, the exposed thread length doesn't mean much. 3mm sounds like it's "ballpark" though. You might search for B screw adjustment to learn the theory.

There is rubbing sound on all the gears

Here ae some pics. I tried to adjust the " B' screw. ( 1st pic )

The chain on the RD wheels look " lined up" perfect. ( 1st pic )

But still there is a little noise. I think I made it slightly worse in the lower gears moving around the B screw.

Sure wish there was a way to post a video

Thank you to ALL and appreciate any more ideas.

Or is it a trial and error to use the " B" screw ?

Primary purpose of the B screw is to give more clearance between the upper pulley and the largest cassette cog, especially when in small/big. If I recall correctly, you went to a larger biggest cog in the back, so some adjustment (screwing it in further) may be necessary. If you still have interference between the upper pulley and the big cog in small/big, then loosen the rear dropout set screws and pull the axle firther back in the dropout.

If you are experiencing chain noise in all gears, then it is likely that the RD cable tension needs to be adjusted- either loosened or tightened but likely tightened. Easy way to check is to gently pull the RD cable away from the frame and see if the noise diminishes. If so, then you need more cable tension. This is generally a small adjustment.

We're close!!!!!!

I did put a larger cassette 12-28.
it had a 13 -23
