Bike Fit Help - Baker's Cyst problem

Hey all, would you mind taking a look at my bike fit? Over the last couple of months I significantly upped my mileage on the bike, and I started to develop a Baker's cyst behind my left knee. Now the usual fitting advice that I find is "front of knee problem = saddle too low; back of knee problem = saddle too high". But when I was fitted at the bike shop, my saddle was originally higher than I have it now. I lowered it a little because of extreme inflexibility. Anyway, I would be happy to know what you all think.

By the way, I don't still have my Christmas tree up. I just took these pictures two months ago.

I'm still old school .. heel over the pedal spindle straight leg , when you put the ball of your foot over the pedal spindle the Knee bend is OK..

Do Minor adjustments depending on the shoe sole Thickness ..

I cant post pictures or draw little lines on them, so you got the IT thing better.

IDK what Knee cysts* have to do with anything , consult your Medical Professionals ..

I had to look that one up since The bakers I Know just burn their arms touching the oven.
