I would agree that the Rays got the short end of the deal, but the rule was applied correctly. There is no provision in the rule for the umpires to judge where to place the runners. The MLB Umpire Manual clarifies that it's 2 bases from the time of the pitch. The only judgement is whether or not the ball was intentionally deflected out of play. If it was intentional, it would be 2 bases from the time of deflection.
