Are you sure the two rings are perfectly aligned, and neither is bent causing some of the axial runout you are measuring?
Reburns - are you using the Gates Carbon Drive app on your smartphone? I'll have to try it. 40 hz seems a bit high but I probably tend to shoot for the lower end of the range to reduce stress on the system components.
