If I understand this correctly, you have been riding with trainers/sneakers on clipless pedals?

If that is true then a good low profile flat pedal will be a big improvement. I use Crank Brothers Stamp pedals, which come in various sizes. Their low profile helps to avoid pedal strikes. I haven’t had a problem with that but only use them on my mtb.
