Nothing like dropping in a spare wheelset and finding out the rotors are about 1-2mm different spacing, and now graze your brake pads.
As an alternative, you can just add shims to the rotors on the wheelset that is mis-aligned.

Yup, but you can only shim out, so you shim whichever rotor is further in to the position of the rotor that's further out.
