Last model year for Flight Deck shifters?

Anyone know what the last year the Flight Deck STIs were made/used (with the side exit cabling for the shift cables instead of out the rear with the brake cables like modern versions)

Not sure of the last year, but I think the 10-speed models still had the exposed shift cables. Whatever year the 11-speed groups were introduced, the cables were under the tape.

Dura Ace 7900 was the first group to move the cables under the bar tape, released in 2008. There is a 7900 series flight deck

which was even compatible with the first generation of DI2. After that I think Shimano dropped it, when Cateye computers and then Garmins were taking over.
