A year ago I had my local bike shop rebuild my Manitou minute 2. I noticed a lack of performance and found the left leg leaking at the bottom.

Do you think I can just drain that bottom leg and refill it?

You probably need new seals, drain and fill won't stop the issue.

Sure you can. Whether it will "fix" the leak is doubtful but might be a temporary band aid. Andy

Of course I'm going to replace the seals. It was almost a brand new rebuild.

I just want to know if I can replace the oil in the lowers instead of all the oil?

First of all, a bit of understanding for the shop: that fork is OLD by suspension standards and possibly some service parts are hard or impossible to source. They may have done a perfect, to the T factory service job with the correct service kit for the fork to fail due to loosened tolerance due to over 15 years of wear and tear.

What's the lack of performance? A leaky bolt/crush washer on the lowers might just mean additional stiction of the fork. If that's what you're experiencing, then maybe just replacing oil (and possibly a crush washer) will resolve it. If you find you clearly have more oil than could be explained by the semi-bath oil in the lowers on your damper side or notice a significant change of damping behavior, then you probably have a leak from the damper and should probably address that.
