1) The asymmetry in the chain stay clearance appears to be a result of the wheel being 2 mm -3 mm out of ideal dish. I would have expected to "feel" this in the ride but haven't thus far.
2) With the dish adjustment, I do expect 28 mm tires will fit at the chainstays.
3) As you said, it appears that the vertical clearance at the brakes will be the limiting factor. I'm willing to compromise a bit more there since the consequence is stuff getting stuck in the gap, not tire rub under pedaling force.
The pics shown below are with 23mm tires, somewhat under inflated.
I'm pretty excited about the build with 28 mm tires. I suspect that setup will look and feel pretty great.
