My wife and I rode from Copenhagen to Prague as part of a 2-month ride. Our route was: Copenhagen> Berlin> Poznan, Poland>Wroclaw, Poland>Prague>Frankfurt> Belgium> Netherlands. It was a great ride, you can't go wrong. We don't avoid big cities and like to spend time exploring them, but we really like the small towns and less touristy areas.

You have to decide if you want to ride through the Alps or not. The Alps are south of Prague, so would take longer than riding directly, like Doug64's route.
I rode from Amsterdam (south of Copenhagen) to Passau, Germany (south of Prague) via the Alps in about 4 weeks. If you have more time, you could include Slovenia before heading north through Austria to Prague. Here is the route I rode: https://trackmytour.com/7FT8g#1612165 . Riding through Western Europe provides the opportunity to visit famous and historic places and experience some beautiful vistas. It is worth doing some detailed planning.
