What is the blue device that appears to be attached to the back stay of Sagans bike?

Right. You can see one on the bike with the Bontrager wheel to his front and right. It's mounted in the same place.

Is it one of these Chronelec transponders?

Protime RC Transponder

I found some pics from the 2014 tour of california and was able to work out the maker was chronelec for those (Amgen Tour of California - CycleTechReviewCycleTechReview).

Sagan's is blue and the Chronolec is blue so I will assume the company is still supplying the timing system.

This. It lets the officials in the booth know where the riders are, when they pass a checkpoint, etc.

That said, motor is a much more fun answer.
